Lyle Taylor put the visitors ahead in the 30th minute, but the Pilgrims fought back in the second half and equalised through Graham Carey on the hour.
Argyle gifted the Dons a winner in the 88th minute when confusion between Peter Hartley and Curtis Nelson enabled Adebayo Akinfenwa to score his first goal in four months.
